چکیده

We use the bond fluctuation model (BFM) to study the pore-blockade times of a translocating polymer of length N in two dimensions, in the absence of external forces on the polymer (i.e., unbiased translocation) and hydrodynamic interactions (i.e., the polymer is a Rouse polymer), through a narrow pore. Earlier studies using the BFM concluded that the pore-blockade time scales with polymer length as tau(d) approximately N(beta), with beta=1+2nu, whereas some recent studies using different polymer models produce results consistent with beta=2+nu, originally predicted by us. Here nu is the Flory exponent of the polymer; nu=0.75 in 2D. In this paper we show that for the BFM if the simulations are extended to longer polymers, the purported scaling tau(d) approximately N(1+2nu) ceases to hold. We characterize the finite-size effects, and study the mobility of individual monomers in the BFM. In particular, we find that in the BFM, in the vicinity of the pore the individual monomeric mobilities are heavily suppressed in the direction perpendicular to the membrane. After a modification of the BFM which counters this suppression (but possibly introduces other artifacts in the dynamics), the apparent exponent beta increases significantly. Our conclusion is that BFM simulations do not rule out our theoretical prediction for unbiased translocation, namely, beta=2+nu.

Monte Carlo simulations of free chains in end-linked polymer networks

The structural properties of end-linked polymer networks prepared in the presence of inert linear chain solvent were investigated with Monte Carlo simulations using the three-dimensional bond fluctuation model on a simple cubic lattice. Networks of 50-mer precursor chains were prepared in a solvent of 50-mer inert linear chains with a series of concentrations and two ratios, r, of cross-link si...

The mean field to Ising crossover in the critical behavior of polymer mixtures : a finite size scaling analysis of Monte Carlo simulations

Monte Carlo simulations of the bond fluctuation model of symmetrical polymer mixtures (chain lengths N~ = N~ = N) are analyzed near the critical temperature T~(N ) of their unmixing transition. Two choices of interaction range are studied, using a square-well potential with effective coordination number z~~~=14 or z~aws, respectively, at a volume fraction # = 0.5 of occupied lattice sites, and ...

Transitions of tethered polymer chains: a simulation study with the bond fluctuation lattice model.

A polymer chain tethered to a surface may be compact or extended, adsorbed or desorbed, depending on interactions with the surface and the surrounding solvent. This leads to a rich phase diagram with a variety of transitions. To investigate these transitions we have performed Monte Carlo simulations of a bond fluctuation model with Wang-Landau and umbrella sampling algorithms in a two-dimension...

Monte Carlo Simulations of a Semi-Flexible Polymer Chain: A First Glance

There are many examples of polymer systems, ranging in complexity from strands of DNA and protein molecules to examples of simple plastics. Regardless of the level of complexity, the three dimensional structure of a polymer chain will determine many of its most important properties. Monte Carlo methods have shown great promise in studying polymer conformation problems [1]. In particular, a wide...
